About Science for Life Laboratory

SciLifeLab is a national resource center dedicated to large scale bioscientific research with focus on biomedicine, including genome and proteome profiling, bioimaging and bioinformatics. SciLifeLab Stockholm has been formed jointly by the three Stockholm universities, Royal Institute of Technology (KTH), Karolinska Institutet (KI) and Stockholm University (SU), and thus combines the profiles and strengths of these three institutions. Academic research as well as the Swedish health care system and the Swedish Life Science industry will benefit through active collaboration, access to advanced tools and active programs for knowledge transfer. Job description

A postdoctoral positions is available in the group of Statististical Biotechnology at Science for Life Laboratory (SciLifeLab) at the Royal Institute of Technology in Stockholm, Sweden. Our lab develops machine learning methods and statistical techniques for interpreting high-throughput experiments. We are looking for an enthusiastic and talented postdoctoral researcher to join our team. The postdoctoral position will involve interpretation of high-throughput biology data by machine learning and statistics. Depending on the interest of the applicant the position may be centered around either (1) Time-series analysis for meta-genomics data (2) Promoter analysis of DNA-methylation data from Type 2 Diabetes patients, or (3) Interpretation of mass spectrometry data.

The successful candidate will have a PhD in statistics, computer science, bioinformatics or related field with a strong quantitative component. Experience with machine learning techniques, GPU programming, and/or the handling large datasets is desirable.

Post-doctoral position in computational biology 2013, United States

A post-doctoral position is available in the group of Prof. Gaurav Pandey (http://www.mountsinai.org/profiles/gaurav-pandey) at the Mount Sinai School of Medicine in New York City. The group focuses on developing and applying machine learning methods to build network and predictive models of biological processes from large genomic data sets. Some of the specific areas my group is currently focusing on are the modeling of the immune response system, prediction of breast cancer phenotypes, and the discovery of novel therapeutics, especially synergistic drug pairs. These are important but quite difficult problems that need constant computational innovations, thus making the problems very interesting from a computer science perspective as well.

Our group is a part of the newly formed Institute of Genomics and Multiscale Biology (http://multiscale.mssm.edu) at Mt Sinai. The Institute aims to revolutionize the field of genomic medicine by bringing to the table skills from very unorthodox disciplines (for biology), such as computer science, statistics, physics and high-performance computing. The faculty members of the institute, experts in all these areas, analyze very large genomic data sets to build accurate predictive models of biological processes and complex diseases, such as cancer, type-2 diabetes and Alzheimer’s disease. Being positioned within a prominent medical center such as Mount Sinai makes it feasible to bring the predictions and therapeutic discoveries from these models to the patients’ bedside, thus placing the institute in a very unique position.

The selected candidate will be able to contribute to the ongoing projects in the group and the Institute, as well as define his/her own projects.

Postdoctoral researcher position in Computational Systems Biology, Gemany

One postdoctoral researcher position (3+2 years) and one PhD student position (3 years) are available in theComputational Systems Biology group at Jacobs University Bremen for a project: 

Re-classification of chronic inflammatory diseases using network signatures derived from high-throughput data

Project Outline:
The evidence that network architecture determines aspects of biological function, both on the levels of gene regulation and metabolism, is incontrovertible. Furthermore, a wide range of abstract model studies has demonstrated that network architecture shapes dynamical processes.
Here we will analyze and interpret the diverse high-throughput data available for various aspects of chronic inflammatory disorders by contextualizing them within given biological networks.
Data will be provided by our collaborators on the clinical side (the Cluster of Excellence “Inflammation at Interfaces” in Kiel). 
The network methods established and applied here offer the possibility of identifying coherent patterns in transcriptome data and other high-throughput data sets. Put together with predictions of metabolic fluxes and with network- and flux-based microbiome modeling, these approaches will serve as a foundation for better classifying and interpreting patient subgroups, disease progressions and treatment responses.

Responsibilities:
The AnnoBeet project is funded by the German Ministry for Education and Research with the goal to analyse the genome sequence of the crop plant sugar beet (Beta vulgaris) with respect to structural variation and gene functions. The successful candidate will pursue projects related to genomic sequencing data. She/He will adapt existing tools or implement new software to assemble high-fidelity genome sequences from wild-derived and domesticated beets. Data are mainly from the Illumina sequencing platform but also from other technologies which enable the generation of long reads. Assembled genomes will be compared to related genomes to extract and interpret biologically relevant differences.

Qualifications:
We are looking for a scientist (PhD in bioinformatics or related field) with solid programming skills (ideally experience in developing sequence analysis tools), experience in handling (large) sequencing data sets, knowledge of molecular genetics and understanding of lab methods and also knowledge of genome sequencing concepts. Experience in analysis of Illumina sequencing data is an advantage.  

The group has successfully performed several projects using 454- and Illumina technologies. We recently completed a reference sequence for the sugar beet genome (http://bvseq.molgen.mpg.de). We are a multidisciplinary team and offer work in a lively and friendly atmosphere and state-of-the art computing infrastructure. PostDoc Position in computational systems biology at Germany

We are looking for enthusiastic candidates for postdoctoral positions in reverse engineering as well as applying and developing methods for the analysis and integration of heterogeneous high-throughput data. These are required and to be applied to a portfolio of international research projects. The candidates will be involved in reverse engineering of regulatory networks of the corresponding target systems; and analysis and integration of large experimental datasets obtained from project collaborators using appropriate computational platform. These positions require extensive communication and collaboration with computational modelers, bioinformaticians, biologists, microbiologists, engineers, and clinicians.
 
Requirements
For these positions we request a solid background in computational biology and a good understanding of molecular biology. In addition, you are characterized by a high degree of independence and responsibility. Dedication, teamwork and persuasiveness complete your profile. Due to our international orientation, good knowledge of English is essential.
 
In particular:
  • Knowledge in pattern recognition, machine learning, multivariate statistics and large-scale data mining;
  • Experience in inference of the underlying regulatory networks of prokaryotes, yeast, algae, and/or mammalian cells using transcriptomics and proteomics data;
  • Good programming skills (e.g. C, C++, Python, Perl, Matlab or equivalent) and experience with data integration platform development;
  • Ability to collaborate independently with other project members to implement, develop, and refine relevant computational tools;

Postdoc Position in Bioinformatics and Computational Biology 2013 USA


The Menden-Deuer and Rynearson labs at the University of Rhode Island invite applications for a Postdoctoral Research Associate in bioinformatics and computational biology. Candidates will be selected based on overallexcellence, including academic qualifications, letters of recommendation, and prior skills.
Project Overview:
This project aims to examine, quantify and understand gene expression in marine plankton. Plankton are single-celled eukaryotes that form the base of marine food webs and are therefore critical to the health and well-being of the world’s oceans. This project represents an opportunity for a talented and creative postdoctoral researcher to work with sequencing data from ecologically important organisms. There will be opportunities to develop new or utilize the most recent algorithms for transcriptome assembly and mapping, particularly because most plankton genomes have not yet been sequenced.
Datasets include Illumina sequencing of plankton transcriptomes from multiple species and experiments under different conditions. The successful candidate will lead the project on the de novo analysis of transcriptomic data, which includes setting up and/or using available computational pipelines for transcriptomic data processing, identifying novel ‘high-responder’ genes and statistical comparison of multiple single-cell transcriptomes. The first dataset is ready for analysis.
Responsibilities and Duties:
The postdoctoral associate will be primarily responsible for analysis of the high-throughput sequencing component of the project (transcriptome sequence data). Responsibilities also include dissemination of results in publications and presentations and a willingness to assist with proposal preparation. The individual will be required to contribute to the functioning of the lab, assist with graduate and undergraduate student mentoring and help to develop future research projects.
Appointment:
The position is for 12-months initially, commencing August or September 2013 and renewable depending on performance. The successful candidate will receive training in research collaboration, presentation and publication of results, and outreach and mentoring. There will be opportunities for development of additional research projects and proposals.
Qualifications:
Candidates are required to have a Ph.D. degree by August of 2013 in Computer Sciences, Statistics, Biology or a related field. Excellent command of the English language (written and verbal) and quantitative analytical skills are essential. Candidates should possess demonstrable experience with the analysis of high throughput sequencing data including strong programming skills. We prefer candidates who have an excellent background in statistics and data mining.

(1) 7th Framework European Project MODHEP: Modelling HepatoCellular Carcinoma
The general objective of MODHEP is to produce and disseminate the results of a holistic, systems biology-based approach providing an integrated understanding of the multi-layered molecular alterations that drive a complex disease such as cancer. This will pave the way for the development of innovative therapies.
(2) 7th Framework European Project NANOSOL: Systematic investigations of engineered nanomaterial interactions with living systems and/or the environment
The main objective of this research proposal is to identify and elaborate those characteristics of Engineered NanoMaterials (ENM) that determine their biological hazard potential. Postdoctoral position in computational biology 2013 - USA

A postdoctoral position in computational biology is available in the lab of Christine Mayr at Memorial Sloan-Kettering Cancer Center in New York City.Our lab is interested in the regulation of gene expression with a focus on alternative polyadenylation (ApA). ApA leads to expression of mRNA isoforms that differ in the length of their 3’UTRs and therefore show differences in post-transcriptional regulation. ApA can also change the C-terminal end of a protein and thus modulate its activity. We use molecular biology methods and computational biology to learn about the regulation and functional consequences of expression of alternative mRNA isoforms generated by ApA in normal and cancer cells. We generate large-scale data sets and integrate transcriptomic and genomic data analyses. We study ApA during aging, cancer pathogenesis and during differentiation of embryonic stem cells.
Requirements:
We are looking for a creative, highly talented and motivated researcher with a PhD in bioinformatics, computer science, machine learning, statistics or molecular biology with exceptional computational skills who is interested in gene regulation. The successful candidate has profound experience in the quantitative analysis of large-scale data sets using R or matlab. The applicant is expected to provide bioinformatics input to experimental design, have quantitative and analytical skills and the ability to work in a team. A strong background in software engineering is a plus. Scientific competence should be demonstrated by publications in high-profile journals.

Postdoctoral Position in Computational Genomics 2013 - USA

Postdoctoral positions are available immediately for computer scientists and computational biologists to study the Genomic Bases of Neural Functions & Memory as well as Evolution of Brain. Work will be multifaceted and include assembly and annotation of RNA-seq and ChiP-seq data from a diversity of neural circuits, as well as single-cell and real-time genomics. The work will identify novel gene regulatory pathways and mechanisms underlying neural circuit organization, learning and memory, age-related memory loss and neurodegeneration. Previous experience in genome assemblies, annotation and analysis of next generation sequencing (NGS) data (e.g. genome-/exome- sequencing and whole genome association studies (WGAS), DNA methylation/methylome, chromatin, or system biology) are preferable.
Requirements:
Ideal candidates should have 1) a Ph.D. in Bioinformatics/Genome or MS/PhD Computer Science or related field. 2) Experience in genome and/or transcriptome assembly software and/or mathematical modeling. 3) Strong skills in at least one programming language (Python, JAVA or C/C++, MATLAB, R, PERL) and/or large-scale data modeling and databases (MySQL or PostgreSQL).

Postdoctoral Position in Computational Systems Biology 2013 - USA

A Postdoctoral Position in Computational Systems Biology is available in the laboratory of Prof. Igoshin in the Dept of Bioengineering at Rice University. We are looking for a motivated postdoctoral fellow to work on NIH-funded project on the modeling stress-response networks in bacteria and formulating their evolutionary design principles. A key property of living cells is their ability to react to internal or external stimuli with specific biochemical responses. Bacteria have evolved to sense and rapidly adapt to environmental stimuli by changes in gene expression.
Many molecular details of stress response networks regulating these responses have been uncovered for many model bacteria. However, we still lack network-level knowledge of these responses across species, which is necessary to obtain a deeper understanding of cellular functions and to best apply results obtained with model bacteria to bacterial species that are poorly characterized or cannot be cultured in a laboratory. In this project we are focusing on two of the common basic building blocks of bacterial stress-response network to explore how network organization affects the physiologically relevant dynamical properties.
Requirements:
PhD in science or engineering is required for this position. The postdoctoral fellow will work on constructing mathematical models of biochemical and gene-regulatory networks in several model bacteria. Candidates with publications in the field of mathematical/computational biology related to systems biology modeling are strongly preferred. Previous experience in bioinformatics and/or modeling bacterial networks is a plus. Strong interest in interdisciplinary collaboration and English proficiency are also expected. Some of the research will be conducted in tight collaboration with experimental colleagues and the main results are at least partially expected to be published in biological journals.

NIH-funded cancer genomics post-doctoral research position

An NIH-funded cancer genomics post-doctoral research position focusing on integrative analysis of next generation sequencing (NGS) data is available within the Maher lab (www.maherlab.com). To fully translate genome-based discoveries into the clinic our group is associated with the Department of Medicine and The Genome Institute (TGI) at Washington University. The successful applicant will focus on applying and developing computational and statistical tools to analyze whole genome and transcriptome sequencing data from cancer patients.

Applicants should have a graduate degree in biology, bioinformatics, computational biology, or related field with a solid background in programming and statistics. Candidates should be comfortable working on UNIX/Linux operating system, program with Perl and/or Python, and familiar with statistical analysis packages (SAS, R, or Bioconductor). Also expected to be familiar with bioinformatics tools and genomics databases. Previous experience in cancer genomics would be an advantage but is not essential.

The successful candidate will be self-motivated, eager to acquire new knowledge and skills on a regular basis, and must demonstrate critical thinking skills. The ability to analyze and interpret results to communicate with others and produce scientific publications is required.
